WebbI use Vortex with Stardew, it sometimes takes a little fiddling but most mods work fine. The problem is, SMAPI is not just a mod. I've always installed it manually from the smapi.io download package, then used the included directions to create a Steam shortcut. I have also connected it as a "tool" to Vortex but I don't really use that very often.
